Runes
Runes sit in their own slots and level up as you play. An ability rune adds levels to one ability and a stat that grows with the rune's level; set runes grant bonuses at 2, 4 and 6 pieces (see rune sets).
Rune Cube
The Alchemist in town transmutes runes. Put in 9 runes of the same rarity and you get one rune back: either a random rune of the next rarity, or on a miss a random rune of the same rarity. Legendary and set runes can only go in once Inferno is unlocked. Because a miss returns one rune, an upgrade costs 8 runes per failed try plus 9 for the try that works, which the table averages over the odds.

The cube panel here is the game's own, with the same odds. Pick a rarity to fill it and press Transmute; it counts your tries and upgrades as you go.
50% chance to obtain a Uncommon Rune.
Unlock Inferno to transmute Legendary and Rune Set runes.
